Linderman "killed" Arthur by using Angela as the weapon that could get close enough to Arthur to kill him.
As for why Thompson let Meredith go my guesses are like these: - Thompson knew that Noah got Claire - Noah didn't reveal to the Company that Claire got any powers but it would be probable. - IF she showed any powers and Noah hid them (as he did) Thompson would get rid of Noah - Claire then would be left without anyone to relate to, so having Meredith around owing him the favor of him letting her go would help him get Claire into the Company anyway.
Meredith's broter was WAY too dumb (big sister instead of a brain) to be used as an agent. They just told him that to keep him happy
Sylar is way too useful to be let kill himself. Besides, he's a Petrelli and there could be special/secret instructions from Angela (or Arthur) regarding Sylar's life.

wow.....i totally haven't been on here for yonks.
with the 'it takes a village' novels, the haitian's father guillame had the power of emotion manipulation, and i THINK he ended up almost killing the haitian because he accidentally blocked his powers. don't remember how it ended, although i remember that thompson was in it.
